instead of building many different init files, and picking them in UnityLauncherPro,
the editor script could display startup menu inside unity,
then you can click few options to customize initialization..
like:
webgl/mobile/vr template
import custom scripting templates
create folders (enabled by default)
other few click options and big "start" button (also skip init button)
keyboard shortcuts 1-9
(but need to save those settings somewhere globally, not per project or per editor..)
